As far as a train from Bilbao to Pamplona, there is no direct connection.
You would get a train to Burgos, then another to Pamplona.
For Bilbao to Burgos, leaves 09:50 - arrives 12:59, look at:

For Burgos to Pamplona, leaves 15:01 - arrives 17:07, look at:

You could still cach the bus to in Pamplona to Roncesvalles.
I have taken the bus from Barcelona to Bilbao, and it was very comfortable.
My pack is small enough I can jam it on the bus overhead. They will want you
to put your pack in the belly of the beast, but you can insist on it going
with you inside. There are numerous stops, and you bag could get off without
you, by mistake or by design. Mission-critical stuff goes where I go, and is
under my immediate control.
Where to stay in Bilbao ...
The cool part of town, the casco antiguo (east side of the river), is around
Calle Bidebarrieta, from the Plaza Arriaga to the Cathedral. A funky but
cheap place to sleep is the Hostal Gurea, Bidebarrieta 14, 3rd floor, phone
+34 944 163 299.
Buen Camino,
Grant
